My scenario...
1. Read in template.xls.
2. Write data to worksheet within template.xls
3. Calculate
4. workbook.Saveas("newfilename.xls")
5. Open newfilename.xls in Excel
6. calculated cells contain the right numbers but the formulas have gone?
Is this by design?

This is by design. After a calculation, the value of a formla is returned. If you want to save the formulas back out, then you will have to reset them. Here is a little sample showing one way to do this.
